CI: clean root duplicates after layout-by-arch
Only package.json stays at Hyperdrive root (for pear-runtime version check). All app files (binary, pck, index.js, daemon, node_modules) live exclusively in by-arch/. pgh app install detects this and extracts the right platform. Co-Authored-By: Claude Opus 4.6 <noreply@anthropic.com>
